My male bunny also has a very big dominance issue with male humans. He loves the ladies though.

I always wonder how they can tell the difference so easily. I'd have to be very rude to a bunny to figure it out. Is it just based on smell?

Smell.
They can smell the estrogen or testosterone. Don't you think you could smell a person blind folded and know if they were male or female?
